An underground system will store and manage excess rainwater, helping protect the site, its nearby roads and homes.
A second phase will be carried out next summer, with similar work planned at the north-west side of the school.
It follows the completion of a flood basin in Chessington last year, which was designed to protect around 600 homes in the Hook area.
