It will invest around £4.7 million to upgrade the gym, studios, changing rooms and expand health and wellbeing programmes.
The 10-year contract includes options to extend and focuses on financial sustainability and environmental improvements.
Council leaders thanked the current operator, Greenwich Leisure, for running the centre over the past 22 years.
